The US realized that the Japanese didn't have enough transports to cover their needs, nor the capacity to make more even at the outset of the war, and were using destroyers in "Tokyo Express" supply runs in a desperate attempt to bridge the gap. As such, IJN destroyers went alongside transports as top priority targets as ordered by high command. It was just "a few US sub captains" that went after bigger game, like the USS Cavalla going for the Kongou.
And yes, thanks to poor Japanese ASW, the US Pacific submarine war was the most successful submarine warfare in history. The subs sank a third of the IJN's destroyers, and a slightly greater portion of the merchant marine.
