I think Reiji's 90% sure the government's gonna screw them over in the end, just like how the HECU got hunted down by Black Ops in Half-Life.

If the government or the army actually tries something against Reiji and his base, these girls are going to wreck their shit.

That's a possibility, Reiji probably disobeyed orders pertaining to his mission to sink the Re-class despite he completed the mission in his own way cause halfway during the battle he knew that Abyssal was Ruriko.

So if anything, Reiji conducted that training in case his higher-ups find out that he's going to betray them, that he will find out the truth about what happened to Ruriko and expose those higher-ups as corrupt naval officers.

Well it's more than that. During that mission the army already tried to assassinate him, but that pretty face admiral took care of them.

Don't forget the whole "bomb the base and everything inside it out of existence" part of the plan, which only got aborted because of the "capture" of the Re-Class tail and rigging.
