Or maybe she's a character very much prone to snooping/the offspring of someone in charge at the school...

At first I was thinking that since she's a girl using "boku" she meant that Mahiro was the same but that seems a bit far-fetched. It'll be interesting to see where the artist takes it from here, hopefully it won't turn into some anti-climax next month.

She was probably already aware of Mahiro and the truth about her at the beginning (of the chapter).

Some scenarios I see as plausible:
1: Mihari in disguise. (Unlikely, though it does tie in with her "watch out for suspicious people (strangers)" at the beginning of the chapter)
2: Someone like Mahiro who was changed by Mihari's drug. (Also ties in with Mihari's line)
3: She may be transgender.
4: She may fancy herself a detective.

Now, of those explanations, I think two and three are most likely.
Evidence for those:
Nayuta: While enamedict does include a number of ways of writing as female given names, I get a strong "male name" sense from the name.
Her use of ぼく -- specifically in hiragana (I tend to associate, whether true or not, use of "boku" by female characters with the word being written in katakana)
She also seems to be... well, excessively formal. Coupled with her uses of のです (which seems a bit more... adult than I would expect given her apparent age -- not impossible, but....)

Scenario 2 and 3 were also stuff that popped up in my mind and I wouldn't be too surprised if they turn out to be true.

You can be dressed up as the other gender without being transgender. Otherwise majority of British actors would have to be considered transgender.

The trope of a guy dressing up as a girl and pretending to be one without wanting to be one isn't a new one either.

Also, if she/he/whatever is the same age as the rest of them, then going through the sex change procedures would be kind of cruel thing to subject a child to. There's a reason why lot of people that are considered transgender don't go through the procedure as of yet. Honestly, personally I think they are simply very discerning girl that is good at reading people and doing their research. Suddenly that sister, a proper scientific genius, who had a big brother NEET, gets a sister out of the blue, at the same time the brother disappears to uni, someone that has been effectively going full kikimori for a good while?

Basic research would be enough to find all of this out if we are going to be perfectly fair. Of course, then deducing that the "new" sister is actually the brother transformed into a girl is a pretty big leap, but she may simply want to eliminate that unlikely idea by testing the "sister" by calling her a brother. Depending on how she would react would either reinforce or eliminate that unlikely possibility.

I said "transgender", not "going through the current proto-clarketech procedures to transition". Though, the "boy that likes dressing as a girl, but doesn't identify as trans because they're genderfluid" thing is common enough in anime/manga that I wouldn't be surprised. (That's not counting characters in series where they were made by circumstance to dress as women, and then took on the persona at their cores.)

While that would be an interesting line -- I doubt it given what's been observed so far in the series. Plus, I have... additional reason to suspect Mihari's indirect involvement. There's Chitose from an extra part who could be/be connected to Nayuta, though I would think connected to more likely, given the difference in hair colour.

Possibly even being Chitose but dressed diffirently? I mean we could also just have soem Yandere Stalky-Love Interest here who happens to have the ability to connect more than 2 Dots together (wich if i add my own opinion, is a rare trait in anime women ... a very rare trait, oh and protagonists ofcause).

Characters, actually. As long as Plot demands it, any character will remain blind to anything. Even if they should otherwise notice. Like Mouri and Megure.
