I have always wondered, does a Scyther know that it can evolve into a Scizor instinctively, or does it only know after evolving or seeing one before? Not sure if the pokemon's knowledge of evolutions was cleared up at some point its been a while.

No, since Scyther needs to be carrying Metal Coat for it to evolve and judging the it's appearances in the main games... It is possibly a kind of "forced" evolution as they don't naturally exist in the wild.
