Maybe her invisibility works by distorting the light reflected by her body. In which case it makes sense that anything inside it would also be invisible. That said, the mental image of a penis dangling in the air being yanked around by invisible sex is pretty damn funny.

I guess that means that Toru is good for smuggling small objects. She just needs to use one of her holes and bypass the detectors.
