That he's First Gen is irrelevant; in G/S/C/HG/SS you've beat up all of Johto and taken their money, then done the same to the Elite Four and Kanto. Then you hear there's a mountain somewhere near the border of Kanto and Johto... inside is a last trainer you must beat.
On the peak is Red, whose level 80+ pokemon laugh at you as they brutally slaughter your face. He is at the top of the food chain, and he'll be damned if you try to take his spot.

True enough, but I dont think its completely irrelevant, think about it, by the time YOU beat the Johto trainers in G/SC/ and whatnot, along with all the places you have visited, most likely Red already did that, ages ago, and got bored.
Red IS the best one. They even made him the hardest trainer in GSC, and he just had to say "...". He is meant to be badass. In a way of Pokemon, but badass.
And i actually even enjoyed the third gen. I like Ruby and Sapphire and the story wasn't bad at all. The fourth gen was messed up. It was way too easy, it was too childish (even for Pokemon) and i for myself don't like this 3D-style. But oh well, i might like it with the new remakes.
Sandalenhut is right. Red was so bad ass that even dot hack had to jack his style when they made Kite of the Azure Flames! "..." is all you need for instant legend status with pokemon that just totally rape all offenders XD
And let's not forget Green MOTHERFUCKIN' Oak, Who pushed himself ahead of Red whenever he could, then settled into the Gym to beat, succeeding a fucking mafia boss.
These two are just too cool for school (apparently, since they've been at it since they were ten). The others are just adventurers compared to these trailblazers.

Now that it's in my mind, I have to think about it. Red with a Sharingan. He'd be able to recognize the moves of all pokemon and then just do them himself.
