This happened after she got goomba-stomped by Adam Smasher, and I'd presume they took off the remaining left hand because she got new chrome parts to replace her missing half. Can't have cyberpsychosis as soon as you wake up.
In the game you can also 'downgrade' your implants to normal-looking ones, but never return to your flesh-and-bones originals.
