None of them have their HGSS outfits...so maybe the artist just wanted to make this in their old clothes for this style...

And that's where you're wrong. He is actually wearing his GSC outfit, shown here: http://archives.bulbagarden.net/media/upload/1/17/Crystal_Gold.png
Compared to his HGSS outfit, http://archives.bulbagarden.net/media/upload/9/93/HeartGold_SoulSilver_Gold.png, neither the GSC outfit nor the picture above have the black things under the white collar.
And if you look closely, he has red sleeves (GSC) instead of black ones (HGSS).
It's hard to tell with Silver - can be either HGSS or GSC.
Red and Blue are both RBG, but Green is FRLG. Maybe the artist just decided they liked those clothes better.

You never know, the order you fight them in might be ascending instead of descending, so it could be Silver, Gold, Green (at a guess, I don't read the manga), Blue then Red.

(or blue then green, like I said, don't know the character names...)
