This is all from Level 1 Zuikaku, which this series is the successor to.

The admiral had the fleet do something that restored not just Shoukaku, but all the humanoid abyssals, ending the war. Shoukaku could have returned to the fleet immediately, but she chose to stay away, out of shame for sinking Zuikaku (which is why Zui's a kid now). Kaga and Zuikaku ended up confronting her, and she finally realized that she didn't have to hide anymore.
